English Language Reads
There are a few English language newspapers and magazines available in Japan. The newspapers are readily available where all Japanese newspapers are sold (but be quick as they usually sell out and have no evening editions) while the magazines may be more difficult to find.
National Newspapers:
The Japan Times – which claims to have the largest circulation in Japan.
The Daily Yomiuri – owned by the Yomiuri Shimbun Japanese newspaper, so many stories are a direct translation of that paper.
International Herald Tribune – owned by The New York Times and affiliated with the Asahi Shimbun Japanese newspaper.
There are also a few local newspapers, notably in Okinawa, that are published in English because of nearby American military bases. Also, other Japanese newspapers often have an English translation of their news online, if not in print.
Magazines:
There are many magazines printed in English but too many to properly document here. The two biggest are Metropolis for the Tokyo region and Kansai Now for the Kansai area (Osaka, Kyoto, Nara and Kobe). If you have any more that you know of, please comment with details.

Years ago I wrote a few articles for a small english language newspaper published by Viking (can’t think of the name of the paper). I wish I could get a copy of the articles. Do you by any chance know the names of English language newspapers in Okinawa?

When I was researching for this article, I did notice some Okinawa-only English language reads. I can’t remember the names of any but I’m sure a quick Google will help you find a list.
